    domain.com or www.domain.com

I always try to remember to set up my new domains with some htaccess redirecting domain.com to www.domain.com.

With the Preferred domain feature in Googles Webmater Tools - do you think I need to do that anymore?

Can't hurt. Google is just 1 engine afterall. Better safe than sorry and all that.

Yes, its best to fix it at the source instead of just one of the many places it could become an issue, especially since its such a simple fix.
