This is always an issue.
If you could have combined them (Assuming different content) from the beginning you'd be better off.
Keep them separate and cross link and it could hurt or not be beneficial at all, even with different IPs.
Hosts and IPs are cheap, so I would indeed at least do that.
Also consider making one of their registrations private.
