When applying for CJ for the first time, do you submit your main business site or the domain you wish to build an affiliate program off of? Even if that domain is currently empty? Thanks.

If the domain is empty it may be a problem.

But I would submit the business URL then once accepted add all the other sites to the account.

your site has to be fully operational otherwise manually approving companies won't accept you.
